Mission beacons do not disappear properly

Namely the ones for scanning smelter fragments at LIMA and placing power floors at VICTOR. The former is triggered by the act of scanning individual smelters not whether they have already been scanned, and the latter is triggered by taking out the items after the objective is announced, making the beacons linger throughout the whole game if you take the items out of the chests too early.
